How do you handle a stubborn CRA who treats every visit like an audit?

Ask them to show you the requirement behind each finding. Most of the time it is in the protocol or the monitoring plan, and once you both see it the tone changes. If it is not written anywhere, say so politely and ask that it go in the next monitoring plan update. Keep the conversation about documents, not about people.
